Reprogramming M5

Had potentially expensive problems within 3 weeks of buying the M5 but as under warranty got transmission problems corrected. I believe red cog of death. Car was 3 years old- 18000 miles on clock ( I am in UK) and bought from main dealer.
Over next six months felt transmission not quite right- taking a longer time than I felt it should to select new gear- SMG box. Starting from a junction I would put foot down but nothing happened for 2-3 seconds then it would select gear and move off. Same on long bends- power would drop for 2-3 seconds before it re-engaged gear; scary if car behind coming up fast!
Then cd changer stopped working.
Left into main dealer who tells me it is a programming fault and it needs reprogrammed- probably not covered under warranty. They cannot tell me why this has happened.
Has anyone else this experience and what advice can you give me?
I cannot see any other posting along these lines -but I apologise if this has been asked before.
Even though- LOVE the car.

My Ride: 09 M5 (E60) Interlagos blue, Silverstone interior, with cold weather package. Adaptive Xenon headlamps and adaptive brake lights, hud, comfort access. Comfort seats, basically fully loaded.

I dun know if it makes any difference between an M5 or a regular 530 both E60s, but yeah the car has to be reprogrammed when transmission starts jerking or shifting problems. Not really sure whether is covered under warranty on not here in The States. But a lot of us had this problem with our cars and the reprogramming fixed it.
