By chance is your battery old or getting low? I have noticed these cars are sensitive and a run down battery causes all sorts of electrical gremlins. Does it only happen in the morning but goes away once you drive a while?

The ECU located under the gearshift lever could be faulty, do you have the original (non SAT) shifter/ECU box you can put back to try. You don't need to code it as its backward compatible, except that you no longer have the SPORT button anymore as this only works with the SAT gearshift ECU

How many wires are cut? It looks like only 1 of them on the right. I bought a used shifter assembly, and 1 of the wires were cut like that too. I stripped a little of the insulation back and melted a small amount of solder across the 2 sides of bare wire. Then I painted some liquid electrical tape on top. Works great now.
