The 545i has 330 ft/lbs while the M3 has 262 ft/lbs. Advantage 545i.
Weight is more critical for acceleration than for top speed as well. The 545i 6sp is 3737 lbs and the M3 convertible is 3780 lbs. Advantage 545i.
Gearing for the 545i is (1st)4.06:1 / (2nd)2.40:1 and the Final drive ratio 2.90:1 the gearing for the M3 is (1st) 4.23:1 / (2nd)2.53:1 and the final gear ration is 3.64:1. Advantage M3.
It is conceivable that a 545i would out accelerate an M3 convertible. Also, on the street, driver ability would influence even identical cars significantly.

See Here! More on the debate of how the e46 M3 compares!
Ok, the SMG2 with launch control, on the track, with bla bla bla the M3 E46 is a little faster.
But not enough to say the 545i is slow or "I miss extrapower" (10HP?)
He maybe feels less acceleration because of less noise and other factors (different type of engine - the V8 is smoother, less rpm etc.)
Back on your request, exhaust, remap and if you are really brave catalysts (they give real power but noise as well*) and if it is MT/SMG a new final drive ratio to increase acceleration.
Then some minor mods then the only one will be turbo/supercharger.
Enjoy the E60, make it faster and stop thinking at the M3, europower
Have fun with mods and welcome!

Its ok give up. People seem to like the E46 a ton more... and would go to the extent to say a bone stock E46 323 non sport would trounce the E60 545/550 active roll stabilization sports suspension E60.
Which i still disagree... the non sport versions of the 3 series E46 / E90 handle like crap. Even a Lexus IS is on par with non sport 3 series...

hm.. i agree that m3 convertible and my 545i could be about even, along with drivers ability since m3 is a lot of car! stats as stats you guys are probably right... the thing that I failed to mention is that I had smg m3 while my 545 is regular automatic, and in acceleration those crazy shifts form m3 would mean a lot!
there are 545i SMG! yeah it is more faster than Automatic.
Mods: Sprint booster, Ecu remapped, Exhaust system, DINAN stuff, CAI.....
Be prepared this forum will eat your pockets.

Where can I get exhaust, remap? My usual m3 sources dont deal with e60 (turnermotorsport, etc). If I remove catalyc c. will it turn on my check engine light, other problems? Thanks a lot...!

SPRINT BOOSTER: HIGHLY RECOMMEND! http://forums.e60.net/index.php?showtopic=52199 and you can buy it on ebay or contact any vendor-member (trinityautosport.com or others)
EXHAUST: it depends.... your taste.
ECU: many brands.... DINAN, UPSOLUTE (IMO they are good ) around +20HP
CAI: RPI / K&N / AFE... at least +8 hp.

with the sprintbooster, there is no actual gain in power but there is nothing that give the feeling of it. what it does is open up the throttle body more than usual when stepping on the gas and gives quicker throttle response. yes another available mod
