Anyone running after market sub and Logic 7 subs

I tried to keep my logic 7 subs and my aftermarket jl w7, but when run at the same time( signal was taken from logic 7 amp, no aftermarket HU) the aftermarket sub would sound as if one speaker is cut off. When run separately everything's fine. Is there anyone who is actually Running a sub woofer and their stock logic 7 sub without any issues?
