Water in the trunk in my e61 2004

My Ride: Bmw 530D e61
Model Year: 2005
Engine: 3L diesel
After some heavy rain last week the lower boot area was very vet, I emptied out some litres of water from the sparewheel room and around the battery. The electronics under the sparewheel area I had moved away before so that was no problem. The car started fine but later that day there was not enough power to start. We tried with jumpcables but then there was smoke coming from black there, I could not see from where. And nothing happend when I tried to start, no sound, no click nothing! And faultmessages on the display, transmission, fuelpump. I now have the car in my garage to dry and batterycharge. I connected the battery again now this evening but nothing happens when I turn the key!
I have some time ago taken the sunroof drainhose on the rigth backside and sucked out so its not blocked. This hose was now a little blocked again so I sucked it free again. So I do not understand what can cause my problem now. Any ideas anyone?
