In brief
I bought the 2004 E60 knowing it had a terrible oil leak and transmission in safetly mode
I fixed the oil leak (oil filter seal) and serviced everything on the engine including a new water pump, coolant, oil and filter, belts and belt pully bearings and tensioners
I cleared the warnings from the dash for the service and suddenly the transmission safe mode was gone although I never cleared the fault code for the transmission
I was able to drive to car with the transmission working but it wasnt changing well between 1st and 2 nd
I gave it a little more revs and then suddenly it clicked back into safe mode again
I have ordered a new adaptor seal for the transmission but I was wondering if this has happened to anyone else and the outcome
Thanks

More than likely you have a bad shift solenoid. Look at this thread and see if it helps you out. Did you check to see if your adapter was leaking. I had my valve body rebuilt and mine was good.

I have no oil leaks at all from the transmission or seal
I had a fault code that the adaptor seal between the valve body and main transmission body was faulty
I did some research and found that this is a common problem and ordered the new adaptor.
But that was before the last weekend when I was able to test it for the first time out of safe mode.
What I have read, the adaptor can cause changing problems due to lack of fluid pressure also
I hope the adaptor will arrive this week
I will fit it and try again before fitting soleniods just to check the solution one fix at a time
I also think that if I had my valve body reconditioned it would fix the problem like you suggested
I might start looking into sonme prices just incase

It sucks that you are in Japan because I got a good deal on mine. $608 with lifetime warranty with a company call VBX owned by Sonnex one of the leading transmission/valve body repairers in the US. Well post back after you change it out. You have to drop the trans pan if you change the adapter.

It is very frustrating
No one here will help except buy telling me to buy a new transmission for $10,000
BMW will not even sell parts unless they fit the part or I bought the car from them
I hope the adapter will arrive this week that I bought on EBAY
I am actually looking forward to dropping the trans case to make sure there is no rubbish from the trans body
But I am slowly getting there with the motor and oil leak fixed now

I am thinking of using the pan again for now to see if I can fix the problem with the new adapter
If the problem is fixed I will then order a new filter
A suggestion was that the solenoid for 1&2 maybe out so if the adapter doesnt work I will then try for a reconditioned valve body or new 162 solenoid
I will try and do it this Sunday

I noticed that the replaced three of my solenoids with upgraded ones. I now have 3 yellow and now three blue. I would definately by the solenoid kit and replace all of them. This site is where I bought my parts from. You can email them if you do not know which one to get if you decide to go this route. I say if you are already going to have the pan dropped you might as well do everything so you do not have to drop it again.
Have you checked to see if your sleeve was leaking? If it it not I would put my focus some where else as being the issue. Did you look at the DIY post to see if any of the issues they were having you are have. I put my bet on the solenoids.
