Try clay bar to remove water marks

And this should be in detailing section

Start with the clay bar and work your way up to stronger methods. If you do not have access to a proper polish and random orbital, you may want to try some over the counter Pain Cleaner from Meguiars. It all depends how bad the spots are.

Try to feel the water marks with your finger nail. If they go down into the finish, then you may have acid rain damage and that may require a visit to the body shop for either a wet sand or a new clear coat. If it feels like it's a build up on top of the clear coat, then a simple clay bar session with do amazing things. Meguire sells a clay bar kit at most automotive stores like Auto Zone or Advance Auto Parts. Just check the paint care (wax, etc) section. Be careful to read the directions!
