I've experienced the same thing. What I don't understand is that they test this car for a million miles in all kinds of conditions.. Didn't the testcars have squicky doors after a certain amount of miles.. They should ask us to test the cars because the testers don't hear anything.

Here's the info you need:
Carbaflow applicator: BMW part# 83 23 0 309 627
Silicone remover: can use any, I heard einszett Acrysol does a good job.

I've seen them at the car wash use a rag to clean door jamps, and also clean the area on the door where that noisy seal is. Who knows what chemicals are on those rags.
I took it to the dealer to have the fix performed a week ago. I haven't heard a peep since.

The Squeeky door problem has been around since the E39 5 series. I have the E39 528 with this problem that drove me nuts for 4 years. Nothing seems to work even after changing the felt door top rubbers abount 4 times and applying BMW rubber grease (courtesy pf the BMW agent). So before I bought the new E60 525 I asked the agent if they have solved the problem and they said yes. To my horror, the problem came up on the E60 after 6 months!
Thankfully they seem to have come up with the solution. They installed a special clear plastic strip on the part of the body that the top of the door sits in and the problem disappears. So far so good after a week. I had it installed on the E39 too and it works! The workshop manager we have here is a German representative from BMW so I think this is the official remedy. Good luck.
