SES (Low Emisions) : Can it be Battery Related??

The following applies to my 05 545i, CPO, 70K miles:
2 months ago a SES/low emisions warning appeared. Took it to the dealer and they replaced a coil.
3 weeks ago, same SES/low emisions warning appeared. Took it back to the dealer and they replaced the alternator.
Two days ago, same warning returned. The dealer is suspicious of the non-OEM battery that I installed about 1 year ago (yes it was programmed). Car is currently at the dealer and I should hear their diagnosis tomorrow.
Can the battery/alternator trigger the SES/low emisions warning? I find this hard to believe. By searching other posts, I see the gas cap, thermostat, or vacuum leak could cause this. Anything else I should tell the dealer to consider?
