Not Starting After Water In Luggage Compartment

Hi i have a 2005 530D and the other night i parked it up and next morning when i went to open it nothing happened the car was dead. So i opened it with the key as the battery was completely flat put a booster pack on and tried to start it. It would turn over no problem but not start there was also error messages on the iDrive. i then looked in the luggage compartment and found loads of water in the spare wheel area. I replaced the MPM module and its plug as the terminals were corroded. Now the only fault i am left with is fuel pump fault and when i plugged the car in to read the codes it comes up with Low Rail Pressure On Starting. But i can hear the fuel pump working could it still be the fuel pump or could the water have taken something else out that i have missed.
Any help would be appreciated thanks.

Take a look here.
If yours is an E61 then this will tell you how the water got there in the first place, but more importantly how to stop it happening again.
