So the problem was the intake manifold.
The flap is completely gone. I have been driving it for a while now, it's probably why everything is messed up.
On top of that, I have to change the transmission gasket because it's leaking.

I know $2500 sound like a lot, but I'd still lean heavily towards having the dealer do it or a VERY reputable indy. If you know it's only those items, and indy is good. But given both the intake issue and the overheating issue, there may be a few other things to take care of that only a good certified tech would quickly recognize.
I'm typically not an advocate for taking my cars to the dealer, but on my e60, it beats the trial and error method.

Ok so put in new thicker engine oil and the car drives fine for 2 hours. However, when I wait for the traffic light the car starts to shake and the low engine oil pressure sign come up again. Once I rev alil bit it goes away. What do you guys think the problem is?
