Problem solved. There are two air filters right below the windshield to the left and right. Not only was the one one the right(passenger side) not fastened properly but there was also some rubber missing from the seal. I found it after examining every area on the one side where water could come in when it rained. Apparently it was running all the way from the front through the fire wall, and down the entire passenger side. I got some thin rubber strips and rolled them up....wedged it in where the section was missing and re-fastened it. It's a temporary fix till I get a new seal or top housing but it's keeping everything dry.
