There is no correlation, that is just what the dealer will tell you to get out of covering a repair under warranty. The modded parts can fail, sure, but cause other parts in the car to fail? That's just silly

Sorry to hear Rex. That sucks big time. Hopefully it's either something very minor or something related to whatever was just fixed so that the dealer will be responsible to getting it right and that it's not a new problem. Keep us posted bud.

Did it rain/snow after you picked it up? Trunk or passenger area get wet? It could be completely unrelated to the work that was done... maybe your storm drains are clogged... That seems to be a common issue that no dealer would check for while doing other repairs... its usually not until the drains back up that its noticed.

my point is, that just because you pay a dealer an arm and a leg to do repairs, doesnt mean your car is going to be more reliable. i've seen some work that dealers do, and some of the funny stuff they do to make you come back.
i'm just suggesting to him to find another dealer, or an independent shop.
