You need to have the car scanned for error codes. Install INPA on a laptop or buy Carly for an iPhone/Android.

Assuming the E60 works like earlier 5 series, you give up automatic control of temp when you disconnect the heater valve, because the heater valve is fully open all the time. The blue-red adjustment only affects the center vents. The floor / defrost vents are likely hot all of the time.

Now, in think it's important to mention that I did doing a little bit of codingnwith Carly for BMW right before the problem started.
If I reflash the IHKA back to default with ncsexpert, could that solve the problem? And I have already replaced the rain/light/solar sensor. No difference.

You should start by undoing everything you did w/Carly. I believe you can do this w/Carly. Did Carly re-code the IHKA module? Which modules did Carly re-code? What coding were you attempting w/Carly?

I coding in the LMA and IHKA (display orange light on fan dial when in auto).
If I reflash to default, is should fix anything that could have gotten corrupted, correct?

Default coding should do no harm unless you or Carly have changed the VO. Only code the affected modules. I would not code the entire car.

After a little more thinking and retracing my steps, I realized I messed up with restoring defaults.
I did not restore the IHKA on both the CAS and LMA modules.
The fix:
Use a default restoration profile on NCSExpert.
Apply default IHKA settings to CAS. Exit, then do the same to the LMA module.
This fixes a heater valve that is functional, but stay closed due to a bad signal from the climate control unit.
