After so many hours of research , I am planning to replace the rear brake pads and rotor myself. Here is the question I have. When I lift the car using floor jack , I will use the hard rubberised pad under the body frame. Once I lift it up, where should I support the floor stand, since this lift point provided by BMW would be used by floor jack.

It is simple, but you'll have to be careful. Place the floor jack under the middle of the car in the rear, slide it under the differential, then start to raise it. Be VERY, VERY, VERY careful to avoid jacking using the cooling fins on the differential, instead place the pad of the jack a little in front of the fins on the differential itself, then jack the rear up. Once it's high enough put the jack stands under the jacking points on the sides of the car and slowly lower the jack. Repeat the process when it's time to lower the car, remember to lower the car slowly.
