Ya it does... very annoying... I just got into the habbit of hitting off after hitting agree or even hit off then agree.
Its been discussed a while back and if I do remember correctly... some peoples dont turn on and some do. mine does. on V 16.2

It will if you simply hit the OFF button. However if you manually adjust the fan speed or the air circulation or AC(?), it will remember your setting next time you start the car. Also there is a setting to turn off the AUTO in the iDrive. Hope this helps.

Well, depending on the day, I sometimes function as though I'm mildly retarded. Just can't seem to figure out climate controls on German cars. Its going on 4 years with the Audi and its still hit and miss. Its frustrating to see the AC light always come on when hitting auto.

I find myself using manual mode more than auto... I dont like auto blowing strong air out of the vents. In manual mode i turn on the AC to the coolest but the fan pretty slow so I get little COLD air to cool the cabin instead of a lot of cool air blowing all over the place

I always use auto and have never had any issues. The auto mode in this car is one of the most accurate and comfortable systems I've ever used (and I've used plenty of them...)
I never adjust anything except the temperature dials. Adjusting the fan overrides the automatic settings and is sure to eventually cause you to adjust it again and again as you chase the optimal setting. Maybe I'm easy to please but I'm happy as can be with using automatic and letting the AC light stay on all the time...
In case anyone hasn't seen it, here's a .pdf overview of the climate control systems (basic and high) that the E60 has:
air_conditioning_system__IHKA___Basic_and_High_E60_.pdf
