Would doing this require any extras, such as DME programming, additional sensors, transmission reprogramming, etc? If the changes were purely mechanical - bore size, cylinder head rework, increased intake air, etc without any electronic changes, this would be an awesome swap! But with warranty picking up a major piece of the OP's tab, it is doubtful they'd assist in this.

Option 1, is the only option....
I assume your having a shop install the motor, instead of doing the swap yourself. You don't have to accept it if its not running right. So I would think your covered.

Short and sweet 2004 545i 65k piston head was hitting cyclinder cover, massive failure need a new engine.
Option 1
Warranty will replace engine with a used engine from San Diego that has been sitting in a junk yard for almost a year. Engine has 54k on it, carfax report says car was totaled but doesnt list what the damages were to the car. Total cost for used engine replacement is $7,280, warranty fully covers. Pros cost me $75 deductible. Con Used engine, but told I can extended my warranty on used engine. Resale value probably goes out the window.
Option 2
Buy new engine through BMW which cost $17,000, warranty will only cover the $7,280 and I will have to throw down almost $10 G's. Pro car has a brand new engine. Con $10,000 out of pocket. Resale valve may cover cost of $10,000 but unsure.
What should I do???

I wouldn't be surprised that a motor having sat in a salvage yard for a year, even if it arrived in fairly good shape could have significant issues (seals, gaskets, rust etc).

I don't think age is killing the seals in BMW engines, but rather the heat over time. For instance, the rubber and plastic under the hood of my '06 760 with 19k miles is like brand new. Very pliable, nothing hard and brittle…like brand new and absolutely no fluid leaks of any kind anywhere.
