I've borrowed SocalM5Mang's pics from his recent quad conversion.
As you can see two pipes from the headers back to the box resonator. Then exiting as one pipe until just before the two mufflers separating into two pipes again.

In a stock e60 setup, the x-pipe would go on right after the two cylindrical resonators and before the mid-pipe box resonator.

There is one other alternative I didn't present. Remove the two cylindrical resonators and replace it with an x-pipe.

It won't be loud and obnoxious at all. You still have the mid-pipe box resonator and two stock mufflers. The mufflers are the key here. If you remove both mufflers then it will be loud and obnoxious. A great example would be torquey5. He has all three resonators but deleted both his mufflers on his 550i and went with straight pipes.

Resonators are really mini-mufflers. They help "muffle" the exhaust note but their primary role is to cancel out resonance aka droning. The e60 has three of these resonators. IMO, the mid-pipe box resonator does the most resonance canceling. Replacing the two cylindrical resonators with x-pipe should be okay b/c one of the benefits of an x-pipe is that it will help with minimizing droning.

I already know the answer and that is to put the stock resonator back on, but I want to find other alternatives before doing so. The E63 exhaust is a little different than the E60. It's very similar to the M5 though. Two primary cats, two secondary cats, resonator and two mufflers.
